[tex-live] fmutil-sys fails on MacOSX

You probably have a messed up PATH environment and are running
the fmtutil from your distribution, probably the PATH is only set up
for the normal user, but for root the fmtutil fron some other
source is used.

Try run
	which fmtutil
and
	sudo which fmtutil
and see what it spits out.
