Good, so this mystery is solved.

If you do on the command line
	tlmgr check depends
you should get a list of package which are not in any collection.
For example on my installation:
$ tlmgr check depends

 PACKAGES NOT IN ANY COLLECTION: cowfont epslatex
$

This is because I have them from tlcontrib.

>From that list you have to decide which you installed on purpose and
which have not been removed due to the disabled auto-remove.
