It should be done by tlmgr. You should see something like that in tlmgr's output:

running mktexlsr ...
done running mktexlsr.
running mtxrun --generate ...
done running mtxrun --generate.
regenerating language.dat
regenerating language.def
regenerating language.dat.lua
running fmtutil-sys --byhyphen
/home/mpg/usr/texlive/2011/texmf-var/tex/generic/config/language.dat ...

(at least it works for me).

Ouch, that sounds bad. I'll try to reproduce that on a Windows system. In the
meanwhile, you could try fmtutil --sys --all.
