You do have a choice (as for almost everything in TL, may I add). Just run
"mktexlsr ~/texmf" (assuming a standard location of TEXMFHOME) everytime you
change files in TEXMFHOME if you want a ls-R file here. Just don't do that (and
delete any ls-R mistakenly created) if don't want.

(Alternatively, if you want to have a ls-R here, set TEXMFDBS to include
TEXMFHOME in your local texmf.cnf, then running mktexlsr without argument will
include TEXMFHOME too.)
