If the tool in question is TeX Live Utility, I'd like to know how it's causing you problems with permissions. AFAIK MacTeX isn't relocatable, and will always end up installed as root. If you change permissions, authorization shouldn't be required if the user running TLU has write permission to `kpsewhich -var-value=SELFAUTOPARENT` (and so permissions wouldn't be reset).
