[tex-live] updmap(-sys) not working as expected

You probably have already once created user specific files in
~/.texlive2009/texmf-var
which is TEXMFVAR by calling updmap.
The call to updmap-sys changed the files in
c:/texlive/2009/texmf-var
which is TEXMFSYSVAR.
TEXMFVAR takes precedence of TEXMFSYSVAR, so your local user files
in
~/.texlive2009/texmf-var
will win.
If you use once updmap, you have to continue using it.
Oterwise, remove
~/.texlive2009
On Windows
~
is
%USERPROFILE%/
This is known and documented behaviour since teTeX 3.0 or even earlier,
so about 10 years.
