One of my coworkers had the same disappearing tlmgr; however closer
look proved that disappeared only symlink

tlmgr -> ../../texmf/scripts/texlive/tlmgr.pl

while tlmgr.pl was intact. Check

/usr/local/texlive/2008/texmf/scripts/texlive/tlmgr.pl
