I'd really prefer to concatenate the results. Imagine you (as a user) want to
change texdoc's viewer (from $TEMFLOCAL/texdoc/texdoc.cnf) for, say pdf. So
you create $TEXMFHOME/texdoc/texdoc.cnf with a single line concerning pdf.
Then if the conf from $TEXMFLOCAL isn't read any more and it was used to
select de correct html viewer, you see changes in html when you change a pdf
setting and you really hate the developers.
Anyway, merging instead of reading just the first one is coherent with other
conf files in TL, like texmf.cnf.

PS : how about putting the alias list we were discussing previously in
texdoc.cnf?
