In mktex.cnf (localted in the web2c directory of some texmf tree), find the line
  ${MT_FEATURES=appendonlydir:varfonts:fontmaps}
and replace it by
  ${MT_FEATURES=appendonlydir:varfonts}

That might improve the situation.
