The need for a specific texmf/tex/<format>/config/ directory for each <format> can come from things such as
the removal of the pdftex.cfg file from pdftex. Thomas proposed to replace it by a
pdftexconfig.tex file which will be input at ini time. 

Currently, its content is not format dependent, it can be shared among
formats. However there is no reason that it will always be the case. And
in that case you will put it in texmf/tex/<format>/config/pdftexconfig.tex .
