Do you get an innocuous warning "checksum mismatch in font xyz.vf
ignored"? Or "design size mismatch in font xyz.vf ignored"?

Both .tfm and .vf files normally contain the same matching checksum,
which is checked when the .vf-file is loaded. Now if they don't match,
there will be this pdftex warning, but the .vf file will be read in.
Same for a design size mismatch. So if you sometimes get such a warning
message, tuning pdftex.ch to a (silent) .vf read fail might help a
little.

But it doesn't help if you just regenerate the .tfm-file unchanged,
since then the checksum would be the same...
