Fair enough.  I didn't try it, but if you change the line in
util/mkdist-merge:
commentre='^ *%([^%]|$)'
to something that never matches, like
commentre='^junkyfoobar'

And rerun mkdist-merge, I think the comments will end up staying in the
combined eplain.tex file.  -k
