Hello, i had the same warnings with pdf's i exported from MS Visio. When i changed from exporting from Visio to printing as pdf the warning didn't show up again. Maybe this can help. (i used Win7 and pdfTeX, Version 3.1415926-2.4-1.40.13 (MiKTeX 2.9))
