There were incompatible changes to the pdftex configuration files
since version 1.21. Also, current systems use pdftex to generate .dvi
as well as .pdf output. You
may find that some macro packages make the incorrect assumption that pdftex
is used only to produce .pdf output. If you use a current TeX system
these configuration changes will have been addressed.
I think many cygwin users just use a native Windows TeX (MiKTeX, Win32TeX, or
TeX Live).
A recent thread on this list indicated that pdftex-1.40.5 builds under
cygwin, but suffers poor performance in comparison to previous
versions.
