[pdftex] How to handle different tex encoding files?

***Introducing my self:

I wrote my M.S. degree thesis with SWP.

Since 2003 I have used latex/pdflatex on GNU systems.

Last year I edited a book with latex.

Now I am writing my Ph.D. thesis in SPANISH. I am
using one file for 
each chapter.

I use GNU Emacs 21.4.1 and pdfeTeX, Version
3.141592-1.21a-2.2 (Web2C 7.5.4)


***The problem

Yesterday I copy text from a PDF and paste it to one
latex file. When I 
tried to save the file with emacs it ask me about bad
encoding, so I 
should select one encoding from a list. I pause the
saving opperation 
and search the web for "what to do?", I didn't find
any help so I had to 
decide, so I select "emacs-mule" encoding (mule=Multi
Language encoding)

As I feared, when I try to compile problems arrive:

I read that UNIX based systems use latin-1 enconding,
so I tried to save 
  as the more similar encoding I found in the list,
but the ploblem 
didn't change. On one prove, when I reopen a saved
file special spanish 
characters were print as "\some-number" (i.e. \654) so
I change all of 
them by the correct character using the emacs replace
engine.

If I take out the special spanish characters (tilde,
etc) then the 
problem disappear, so the problem is enough focused.


***Questions:

How might I solve this ploblem?
How should I copy and paste from pdf files in the
future to avoid this 
problem?
How can I convert tex files between encoding? How to
know what encoding 
is a tex file?
