[pdftex] Hyperref and multiple articles

Hi,

I'm currently writing my doctoral-thesis using a special class file  
provided by my department. The thesis have a roman numbered preface,  
an  introductory part and a number of articles (or papers). After the  
roman numbered preface the arabic page numbering is continous through  
the whole document, including the papers.

The introductory part is divided into chapters and sections and the  
papers are divided in sections.

Equations and floats in the introduction are numbered as chapter#.#  
and in the papers they have a plain number. In the beginning of each  
article the equation and figure counters are reset. This seems to  
upset hyperref.

A similar problem with pagenumbering was resolved by setting  
"plainpages=false,pdfpagelabels". But I still get a lot of messages  
like:

! pdfTeX warning (ext4): destination with the same identifier (name 
{equation.7}
) has been already used, duplicate ignored
<to be read again>
                    \penalty
l.53 \begin{equation}
