lots of possible reasons...
you have an illustration which is combined vector/bitmap done in e.g.
illustrator, you make a PDF for pdftex inclusion.
you have a black & white text scanned as TIFF g4 which would be
horrendously bigger as png zipped, you make a PDF with the included G4
data and include that.
you have many big files and know that pdftex is much faster at including
untouched pdf than png that it decompress/recompress
etc.
