[pdftex] Misaligned Text in Images in PDF Documents

I have a problem with PDFLaTeX squashing up the text in my included PDF figures.  
To better explain this, I've detailed the problem on a website:

This includes a description of the problem, as well as two approx 30kb files that 
*show* the otherwise difficult to describe messing up of my text.

Any help on this would be greatly appreciated, as I currently have to perform a 
"fudgy-fix-up" (described on the site) about 60 times each time I want a proper-
looking thesis document.
