Howdy,
The real answer is to never put `updated' packages in your personal tree. It's meant for personal packages, etc., that are not part of TeX-Live. Any time I put something from CTAN in that tree I place it in a special directory that I check when I update TeX-Live to make sure it hasn't been added to TeX-Live.
