There’s no reason TeXShop couldn’t be rewritten to do the kind of manipulations you want before/after feeding things to TeX proper, but this is probably not worth it.

Assuming you’re using the Finder to view your files (and not a window in Terminal.app), I suggest you experiment with “View->Arrange By->Kind” in the Finder menu or (by holding down the option key) “View->Sort By->Kind” in the Finder menu and see if those don’t do what you want to do.
