After some testing using TeXShop 2.47, and asking Dick Koch, it appears the old Search method for Source<->Preview sync was much smarter than I thought. It actually searched for \input and \include lines in a root file if it didn't find the text in the root file when doing Preview->Source sync.
In any case, TeXShop 3.18 has disabled the Search method for Preview->Source sync.
