Today, I have observed a different fact with TeXShop icons:

I have .tex files with icons in some folders, and .tex files without 
icons in some folders.

To put icons in all the files, it is enough to copy a .tex file from a 
"folder with icons" to a "folder without icons".

This solve the problem in an incomprehensible way (at least for me), 
but it works.
