Folks,
To fix this problem, the easy solution is to quit TeXShop, go to
~/Library/Preferences and move TeXShop.plist to the desktop. Then
restart TeXShop. You will have default preference settings. Then
change any settings you customized.
The explanation goes back to TeXShop 3.05. You can read about it
in
TeXShop Help Menu --> TeXShop Help Panel --> What's New
Here is that text:

The program has a patch to TeXShop's syntax coloring routine by Daniel Toundykov. When this routine was made faster and more reliable in TeXShop 2.10, the modification broke the ability to change the background and foreground colors in TeXShop's source window. Toundykov's patch fixes this problem.
To change the source background color's Red component
defaults write TeXShop background_R 0.25
Set background_G and background_B to change the corresponding Green and Blue components.
To change the source foregrounds color's Red component
defaults write TeXShop foreground_R 0.25
Set foreground_G and foreground_B to change the corresponding Green and Blue components.
To change the insertion point color's Red component
defaults write TeXShop insertionpoint_R 0.25
Set insertionpoint_G and insertionpoint_B to change the corresponding Green and Blue components.

Apparently before these hidden preferences were fixed, some folks set text color and background
using the font panel. We thought that only a few folks would want to change text color and they'd
use these hidden preferences (which worked long ago and then quit working).
