No! 

*.tfm -> fonts->tfm->malayalam
*.pfb -> fonts->type1->public->malayalam
*.afm -> fonts->afm->malayalam

Is there a .map file too? If there is it should be placed in

*.map -> fonts->map->dvips->malayalam

What has to be done after the files are in place depends upon which texmf tree are you putting all these files and is that tree owned by root?
