Save a copy of ~/Library/Preferences/TeXShop.plist (I don't think there are differences in the preferences between 2.43 and 3.xx but this is just in case...) and feel free to try it. If you decide to go back first just install 2.43 and (maybe) re-install that preference file.

I should have added that the information about what is added to 3.xx over 2.xx under Lion is discussed on <http://pages.uoregon.edu/koch/texshop/lion.html>. The Link to download 3.06 is also on that page.
