At the moment there is some incompatibility between Flashmode and TeXShop's new name TeXShop-64 and I recommend that you rename TeXShop-64 to TeXShop. Before I can look into the problem I have to download the Lion's version of Xcode. 

Maybe I shall decide not to change anything to simplify the interaction with TeXShop 2.43.
