As a novice, I would not necessarily pick up that "replying" is used here in a technical rather than in an everyday sense.
Perhaps readers who need this reminder would be more likely to get the point if it was put like this:
"Please do not start a new thread by using the "Reply" command as if you were responding to a message from another thread. ..."
