To correctly use OpenType fonts (like LM) you need PDF version 1.6 (with TrueType or PostScript no such limitations).
It seems to be pdf version 1.3. Note that I can reproduce the exact same behaviour with a pdf created in TextEdit. So we can take OmniGraffle out of the equation. It is just the Mac OS quartz layer.
