Howdy,

Do you always compile on the command line? If you compile within TeXShop that

% !TEX TS-program = pdflatexmk

line will be obeyed. Try commenting out the 

\usepackage{microtype}

line and compile using the command line I gave you,

time ~/Library/TeXShop/Engines/pdflatexmk.engine filename

and then do the compile again with the microtype package enabled.
