LaTeXiT uses a statement like
\includegraphics*[scale=3.600000,clip=true,bb = 146.000000
655.000000 165.038437 665.667969, viewport = 146.000000 655.000000
165.038437 665.667969]{latexit-1.pdf}
to insert the image resulting from the first run. Could be the
graphics or graphicx packages in gwTeX do not support all these options…
Anyway, when you don't want to update to TeX Live 2008, you can check
whether the dimensions LaTeXiT uses are correct by measuring and
comparing the values.
To clear the font caches a few utilities were named on this list.
OnyX was one of them. Another one, AppleJack, is a command line
utility which only runs in single user mode without GUI, i.e., before
Mac OS X is started.
