You have to tell TeXShop what the extensions for all auxiliar files are.
TeXShop already "knows" the .aux, .log and other extensions, but  
probably misses other extensions, like .bm, that powerdot uses.
You can add these extensions to the list by quitting TeXShop, open a  
terminal window and paste the following command line (or an analogous  
one for other extensions):

   defaults TeXShop OtherTeXExtensions -array-add "bm"

and press Enter.


The fact that the problem reappears attests that there is indeed  
something wrong.
I believe it might help if you could post a minimal example that shows  
this error.

Or, if you like, you can e-mail me directly, attaching you problematic  
file (besides, I am on digest mode, so if e-mailed directly I can  
offer assistance more readily).

I work with powerdot regularly, but I realize that most people doing  
presentations with LaTeX use beamer, instead, so they may not be all  
too familiar with powerdot.
