instead of using the .texshop files, you're better off using

%SourceDoc ../thesis.tex

or

%!TEX root = ../thesis.tex

In the master document you can then put:
%!TEX TS-program    =   pdflatex
to use pdflatex, or anthother engine. See the texshop helpfile for  
details.
