Check the source carefully, particularly where you see the extra  
space. Does this happen near the end of a page? Can you remove some  
(most) of your 50 (estimation) packages used? How are you  
typesetting, directly creating PDF with pdfTeX or differently? Are  
you using index or bibliography files?

And what is your LOG file telling about the places where the extra  
space is added?
