[OS X TeX] problem with running project root file

This is an aux file. If this is really the content of what used to be 
your chapter, then maybe you managed somehow to overwrite it with an aux 
file, and the previous content is lost. But if you don't show the file 
names and the \include commands you used, all we can offer are wild 
speculations.
