Did you reinstall it after installing Leopard?

I'm no user of pdftk, but from similar experiences with other command-
line tools a likely cause is that pdftk installs pieces at one level
or another of /usr, and these pieces have been moved to /Previous
Systems/[...]/usr when Leopard was installed.

In that event, the safest bet is to reinstall the tool using its
installed package.

Two examples:

- The xpdf tools install elements inside /usr/local/bin, /usr/local/
etc and /usr/local/man, and these have all been moved to /Previous
Systems.

- Apple's Font Tool Suite install elements inside /usr/bin, and a
framework FTX.framework inside /Library/Frameworks. The elements from /
usr/bin have been moved to /Previous Systems, while the framework
remains in place in /Library/Frameworks.
