Howdy,

Have you tried using the xelatexmk engine? It will automatically run  
xelatex, bibtex and/or makeindex if necessary and then xelatex the  
proper number of times to get the references correct.

There has a been an update to the engines recently that will force at  
least one compile. It may be what you need but I'm not sure. You can  
pick up the latest version as LatexmkTeXShop.zip at <http:// 
homepage.mac.com/herbs2/>. Hope that helps but it should at least be  
a bit of a time saver.
