GNU Emacs is taught be a line like
%!TEX TS-program = latex -*- mode: LaTeX; coding: iso-8859-9; -*-
which mode and which encoding to use in that buffer, but TeXShop
fails to understand this, because it assumes that nothing comes after
%!TEX TS-program = <what ever>
IMO this is bad imperialistic code, not meant to share anything with
others. (And I already asked Dick Koch to improve the code.)
