[OS X TeX] Texniscope.app not working properly

These programs, and the system, often tell you what is going wrong,  
if you know where to look.  Since you haven't indicated so, I assume  
you don't.

The *Messages* buffer in emacs may have some information, and  
starting emacs with "--debug-init" may provide more.

The system and console logs, which can be viewed with the Console app  
(in /Applications/Utilities) lets you view both.
