[OS X TeX] White vs. Transparent?

What is the difference between white and transparent?

Context: using LaTeXiT to generate equations for Keynote.

Only the TEXT of equations dropped into Keynote appears on the slide; 
the background shows through.  However, if you color some characters 
white, they show up as white in Keynote.  So there is a difference in 
the pdf file between "white" areas and, for lack of better word, 
"transparent" areas.

I would like to be able to make certain  portions of some equations 
"transparent".*  How can this be done?

*Why?  To use Keynote builds to build up a complicated equation 
piece-by-piece, yet have the alignment of parts of the equation remain 
in place so that you can't tell a new version of the equation has been 
built in.  Only way I can figure how to do this is typeset the entire 
equation but "hide" parts of them.  White works fine on a white 
background, but...
