I have a feeling that the regular comp.text.tex newsgroup has more
specialists who can halp you, or even the pdftex mailing list. I have
a possible workaround:

- You know about the listings package (which can include source files
verbatim, allowing you to keep included sources in a separate file).

- Once you have the sources in a separate file, you could attach the
source file to the pdf file, allowing your students to extract the
pure source, avoiding any encoding issues. Especially for samples
that run for more than one page, this may be preferred. There are
packages for pdflatex to attach files to a specific page.
