Yes, but this kind of warning:

can be expected to occur at the very first math-environment, or $...$,
that occurs within the document, or the first time the math-version
'bold' is requested --- even if not actually used. Thus there may not be
anything obvious in the input source at that location.

Indeed, most likely is that the line is:
     \begin{document}
at which point the complete font-setup is checked.


Anyway this is really a XeTeX problem, so I've sent the previous
message in the thread to the mailing list  xetex at tug.org  .
