I had this problem too. What happened is that altpdflatex no longer  
does anything but print

This script has been deprecated. Please call

     simpdftex latex

instead.

If you tell TexShop to use "simpdftex latex" as the "TeX+dvips 
+distiller" command in the Engine preferences, the problem is solved.
