Howdy again...

I just realized that I didn't really answer your question.  
Specifically, using latex should work fine with included eps files.  
If you use the final dvips and ps2pdf13 you'll end up a pdf file. You  
can't use pdflatex with eps unless you also include the epstopdf  
package (or it's equivalent graphic(x) package commands).
