I think you've got to run

sudo -H updmap-sys

which will NOT use your personal tree (~/Library/texmf/) but will  
generate the map files in the texmf.local tree. Is there some reason  
you feel you've got to modify the texmf.cnf? You should put all items  
used by all users of your local machine in the texmf.local tree. That  
tree isn't deleted when you update the installation unless you do a  
completely clean install by un-installing TeX.

Now that you have run

sudo updmap

you might want to check your personal tree for problem map files, etc.
