I put all XeLaTeX-related stuff inside /usr/local/teTeX/share/
texmf.local/tex/xelatex/, but I haven't checked whether it survives a
XeTeX reinstall.
Regarding the search path, I've just thought about asking kpsewhich:
kpsewhich -progname xelatex --show-path=tex
and got (after some editing to make the output more understandable):

where the // at the end means, I guess, recursive search inside the
directory hierarchy. Thus it seems ~/Library/texmf/tex/xetex/ is
eventually searched, as are all subdirectories of ~/Library/texmf/
tex/, at the end of the search process; it will probably be less
efficient than if the stuff were inside ~/Library/texmf/xetex/
xelatex/, but the stuff will be found nonetheless.
