Different notion of intuition...

Old behaviour was
1 - click to activate the window
2 - click to place the insertion

New behaviour is
click to activate -and- place the insertion

IMO, none of these choices is more intuitive than the other in the 
absolute.
BTW, the question should not to be intuitive or not, the question is to 
be consistent and efficient (some call it laziness).
As efficiency depends on one's own manner of using its mac, the two 
behaviours should be implemented and a pref check box should let the 
user switch from one behaviour to the other. The consistency with the 
behaviour generally found in other apps just helps in choosing a 
default value to start with.
