I've just installed the most recent version of microtype.sty (v1.2),
and that seems to have fixed the excessive character protrusion. I
think that the microtype package is probably a better bet in the long
run, as pdfcprot is unmaintained, and doesn't support automatic
character expansion (in the new version of pdfTeX).
