Yes, please.
The Xy-pic macro package allows you to add labels in a semi-intuitive
way to any graphic that can be imported into a (La)TeX document.
There will never be font problems introduced this way,
since you will be using the same fonts as in the main document.
The WaRMreader (http://www-texdev.ics.mq.edu.au/WARM/) technique
was developed precisely to bypass font problems in graphics created
using Adobe Illustrator. It is not limited to Illustrator graphics,
and the website gives some examples from Mathematica.
The WarmFigtoPDF application (see the mac-tex website associated
with this list -- address below) is a semi-automated way to augment
PDF graphics with Xy-pic labels using the WaRMreader technique.
Would you please copy any further discussion on use of Xy-pic
for labelling also to the mailing list: xypic at tug.org.
