No, that's no very probable. So many missing files? I can't imagine  
Gerben made such a mistake (besides: you could invoke, if you have a  
recent locate db, 'locate .enc | grep /usr/local/teTeX' to see what you  
have in teTeX). I think it's merely a problem with texmf.cnf in  
/usr/local/teTeX. Could you check whether you have the old version  
(something like texmf.cnf.20041228130605)? What have the cnf files for  
TEXPSHEADERS and for TEXFONTMAPS?

Is it like this? (My old setting to find all .enc files)

TEXPSHEADERS            =  
.;$TEXMF/{fonts/{enc,map,type1,truetype},dvips,pdftex,tex}//;$TEXMF/ 
{etex,tex,pdftex,dvips,fonts/type1}//
