I don't use web of science much at all, because I can get nearly everything I need via PubMed and have a remote assistant who gets me the full texts as PDFs or printouts at the University library which I can't get online. However...

have you looked at Sente ? It does a nice BibTeX export. You can set up custom data sources and it may well work with Web of Science. Might be worth a try. Might also be worth looking at Bookends in this context since it also has a better BibTeX export than EndNote.
